I'm applying to 3 of these schools (not Stanford) this year. Already started actually.
You should know that without your SAT or ACT scores this is pretty meaningless. You don't have any Subject Tests. At this point, you have no APs (or didn't list any you have). I'm seeing a tiny, tiny part of your app.
Good GPA and rank. Pretty good ECs. You should try to direct your focus onto a certain subject in your ECs. I direct mine towards education, by tutoring as a volunteer at my school and with 2nd graders, having a job tutoring, and participating in internships as a teacher.
Try to get awards in Mathletes and Scholastic bowl. Ex: I'm on Quiz Team (basically the same thing as your Bowl) and our school placed this year at a national competition. I'm also on my school's math team, so I participate in competitions. You should do AMC at the very least. Study for it. There are probably state competitions too, so do those. I live in Ohio, so I only know the Ohio competitions.
The writing contests are great. Stick with that, and enter some national competitions. But you can only include things that happened in HS, so NJHS doesn't matter. And you should know that NHS actually isn't a big deal at all either.
Now onto your chances
UChicago: If your SAT scores match up with your GPA, you're in the door. I recently visited UChicago and went to an info session, where they said the most important things were interview, essays, transcripts, recommendations. SAT/ACT scores are not very important there, they just make it so you're considered, and you don't even need to send Subject test scores. Your awards tell me you're a good writer, but UChicago essays, as you probably know since you're interested, are sort of out there. One of the ones I'm working on for them is "How did you get caught? (Or not, as the case may be)" I have some ideas. Ones in the past have been "Wednesday," "mind that does not stick," "At present you need to live the question," and something to the tune of "If you could walk across any place on a tight rope, where would you walk." Of course, you can also make up your own essay question. I think you have a good possibility of having good chances.
Harvard: Exceedingly difficult to get into. I know 3 people there, and they are each a different definition of genius. Harvard rejects hundreds of valedictorians yearly (as does Yale), so while your 4.0 "puts you in the running," as we say, it's hardly a definite in. To be truthful, nobody had good chances at Harvard, and every acceptance is a surprise. It's not that it has higher standards than UChicago, it's that it has way more applicants. Stick with the writing contests, they make you stand out and give you a better chance than a lot of the others with 4.0s.
Yale: Pretty much the same as Harvard. Exceedingly low admission rate and no good chances for anyone.
Stanford: I don't know nearly as much about this school. Very few people I know apply there, though I do sort of know one guy who recently graduated. If you're in state, your chances here are higher than at Harvard or Yale. Otherwise, they're pretty much the same.

Yale has SCEA (single choice early action) and UChicago has EA (early action). You can do one or the other. They give you better chances, but the app pools are also more competitive. I don't think Stanford has any early application program. Remember that ED is binding.

Work your hardest! And remember, while you may think you have 2 years, as a person who just finished her junior year and started on the ComApp and UCAS (doing some international apps too), I can tell you that you really only have one.
